A forced march across an RNA folding landscape.

چکیده
In a recent issue of Science, Greenleaf et al. (2008) report single-molecule force measurements to explore the sequential folding landscape of an adenine riboswitch aptamer domain. This study provides an exceptionally quantitative view of how an RNA molecule folds.

Exploring the folding landscape of a structured RNA.
Structured RNAs achieve their active states by traversing complex, multidimensional energetic landscapes. Here we probe the folding landscape of the Tetrahymena ribozyme by using a powerful approach: the folding of single ribozyme molecules is followed beginning from distinct regions of the folding landscape. The experiments, combined with small-angle x-ray scattering results, show that the lan...
متن کاملFinding Attractors on a Folding Energy Landscape
RNA sequences fold into their native conformations by means of an adaptive search of their folding energy landscapes. The energy landscape may contain one or more suboptimal attractor conformations, making it possible for an RNA sequence to become trapped in a suboptimal attractor during the folding process. How the probability that an RNA sequence will find a given attractor before it finds an...
متن کاملVisualizing the formation of an RNA folding intermediate through a fast highly modular secondary structure switch
Intermediates play important roles in RNA folding but can be difficult to characterize when short-lived or not significantly populated. By combining (15)N relaxation dispersion NMR with chemical probing, we visualized a fast (kex=k1+k-1≈423 s(-1)) secondary structural switch directed towards a low-populated (∼3%) partially folded intermediate in tertiary folding of the P5abc subdomain of the 'T...
متن کاملRNA and protein folding: common themes and variations.
Visualizing the navigation of an ensemble of unfolded molecules through the bumpy energy landscape in search of the native state gives a pictorial view of biomolecular folding. This picture, when combined with concepts in polymer theory, provides a unified theory of RNA and protein folding. Just as for proteins, the major folding free energy barrier for RNA scales sublinearly with the number of...
متن کاملA rugged free energy landscape separates multiple functional RNA folds throughout denaturation
The dynamic mechanisms by which RNAs acquire biologically functional structures are of increasing importance to the rapidly expanding fields of RNA therapeutics and biotechnology. Large energy barriers separating misfolded and functional states arising from alternate base pairing are a well-appreciated characteristic of RNA. In contrast, it is typically assumed that functionally folded RNA occu...
